How come , when im in story chapter one in the last mision lalikio bay or watver, i can't go back on board the ship at the savve point? I need to finish some side missions

Hmm. Judging by the translations you're using, you must be playing the Japanese version of the game, right?

Anyway, sorry, but that's just it. If you completed the two active hotspots, then the game automatically shunts you to Kilika and things progress from there. There's no way out of it. I hope you have a backup, or else you're stuck either starting a new game, or waiting till New Game Plus to go back and get the stuff you missed. It's not required that you get 100% completion in one game though --- you could take this as an opportunity to check out some different things and then pick up the other stuff when play through again. And it'll be easier too once you start New Game Plus because you'll have a whole bunch of stuff you picked up in the first game.

P.S.: If you are trying to get Mascot, the only Episode Complete you can screw up in the first chapter is the Moonflow. As long as you completed the side-mission there perfectly, you should be okay as far as Mascot goes.

i also sugest doing the calm lands misson pr points get lots fo them in chapter 1 doe su a big favour later on the game

No, I think K. has already done both those missions and now he's stuck in Kilka, based on that the game won't let him return to the airship.

I missed a lot too, the first time I played it. And I couldn't go back anymore. :(

But I did it like Agent0042 said. I played it again. I think, this is the best thing you can do there. ;)

i also missed a lot the first time i played it, the second time i went to the hot spots last, and i was able to complete a lot more of the game.

The first time I played through I got like 64%. I had no walkthrough/guide. Then I went and looked at one at new game plus and thought geez I missed a lot. So yeah the chances are you'll miss alot before you start the game again.

Not the Japanese version, eh? Okay. It's just in the Japanese version, Chapters are called "Story Levels" and they different names for a lot of the locations as well, so when you said "Story Chapter" and "Lalikio Bay," I thought maybe you had the Japanese version.
